چکیده

Certificate This is to certify that, Varun Aggarwal, (104/ECE/2000) a student of NSIT, Delhi, India did his summer training under me at Stockholm Bioinformatics Center for the months of June-July 2003. He worked on two projects documented in this report. Acknowledgement I will like to thanks Dr. Bob MacCallum for giving me this opportunity to work with his group. I hugely benefited and wish to thank profusely for spending time with me explaining bioinformatics, genetic programming and perl programming concepts. I also enjoyed the stimulating discussions we had on various concepts and ideas. It was a pleasure working under his guidance.

Protein Secondary Structure Prediction: a Literature Review with Focus on Machine Learning Approaches

DNA sequence, containing all genetic traits is not a functional entity. Instead, it transfers to protein sequences by transcription and translation processes. This protein sequence takes on a 3D structure later, which is a functional unit and can manage biological interactions using the information encoded in DNA. Every life process one can figure is undertaken by proteins with specific functio...

Application of Genetic Programming to Modeling and Prediction of Activity Coefficient Ratio of Electrolytes in Aqueous Electrolyte Solution Containing Amino Acids

Genetic programming (GP) is one of the computer algorithms in the family of evolutionary-computational methods, which have been shown to provide reliable solutions to complex optimization problems. The genetic programming under discussion in this work relies on tree-like building blocks, and thus supports process modeling with varying structure. In this paper the systems containing amino ac...

Bankruptcy Prediction: Dynamic Geometric Genetic Programming (DGGP) Approach

In this paper, a new Dynamic Geometric Genetic Programming (DGGP) technique is applied to empirical analysis of financial ratios and bankruptcy prediction. Financial ratios are indeed desirable for prediction of corporate bankruptcy and identification of firms’ impending failure for investors, creditors, borrowing firms, and governments. By the time, several methods have been attempted in...

Prediction of Secondary Structure of Citrus Viroids Reported from Southern Iran

Abstract Viroids are smallest, single-stranded, circular, highly structured plant pathogenic RNAs that do not code for any protein. Viroids belong to two families, the Avsunviroidae and the Pospiviroidae. Members of the Pospiviroidae family adopt a rod-like secondary structure. In this study the most stable secondary structures of citrus viroid variants that reported from Fars province wer...

A Hybrid Method for Protein Secondary Structure Prediction

Protein secondary structure can be used to help determine the tertiary structure via the fold recognition. Predicting the secondary structure from the protein sequence has attracted the attention of many researchers. Support Vector Machine (SVM) is a new learning algorithm based on statistical learning theory that has been successfully applied to the protein secondary structure prediction probl...

RNA Secondary Structure Prediction by Optimization Technique: Genetic Algorithm

RNA Secondary Structure prediction is one of the most significant research areas in bioinformatics. This paper presents a RNA secondary structure prediction using the permutation-based Genetic Algorithm (GA). We analyse the selection function STDS and Keep-Best Reproduction (KBR) genetic algorithm replacement techniques, and also using the genetic algorithm crossover operators. We take the SsrS...
